Try to find whether your structure is similar to any secondary structure experimentally determined. IRESite records secondary structures in regions overlapping with IRESs but some extend outside the IRES region. For example, 5'-UTR's of several viruses contain several functionally distinct stem structures, involved in replication, encapsidation, Internal Ribosome Entry. The demo structure below is intentionally unrelated to IRES but obviously returns 'some' hits, actually quite good-ones.
